The English seamer increased the injury concerns plaguing England after leaving the ground during Saturday's play in the Melbourne Test against Australia.
Atkinson pulled up with his left hamstring after the final ball that he bowled on Saturday.
The touring camp reported the 27-year-old had experienced "tightness" and was to take time on the sidelines for further assessment "in the coming hours".
The final Test of the tour beginning on 4 January starts at the end of the week.
The English side has already lost fast bowlers Mark Wood with a knee problem and Jofra Archer with an abdominal strain on the current trip.
A replacement bowler was added to the party to provide backup.
His form was underwhelming early in the series, managing only three wickets.
He was dropped from the previous Test, only to be brought back for the fourth Test as Archer's replacement.
